一番自然な表現は？
「書類を受領しました」「荷物を受領しました」と、到着の事実を伝えるなら We received the documents. や We received the package. が最も自然です。
メールで丁寧に「確かに受領しました」と返す場合も、堅い表現にこだわらず Thank you. We have received the documents. で十分です。規程や契約上、正式な受領確認を求める場合に acknowledge receipt が向いています。

各表現の使い方と語順
receive ＋ 名詞
receive の直後に受け取った物を置きます。人を続ける前置詞は from です。

accept ＋ 名詞
accept も他動詞なので前置詞なしで目的語を続けます。単に物理的に受け取ったのではなく、「よいものとして受け入れた」という判断が含まれます。

acknowledge receipt of ＋ 名詞
acknowledge receipt of the document の形で「その書類を受領したことを確認・通知する」です。acknowledge は that節 も取れます。

delivery の後ろに of を置き、引き取った物を続けます。

よくある間違い
receiveにfromを付けて物を続ける
× receive from the document ではありません。receive the document from Mr. Lee のように、物を直接置き、人の前に from を使います。
receiveを「承諾する」の意味で使う
提案や条件を受け入れるなら通常 accept です。receive は基本的に「届く・受け取る」に焦点があります。
acknowledgeだけで済ませる
acknowledge は「認める・確認する」という広い意味です。「受領確認」を明確にするなら acknowledge receipt of … とします。
receiptを「レシート」だけだと思う
receipt には店舗のレシートのほか、「受領」という意味もあります。upon receipt of … は「〜を受領次第」です。
